No, your resources that were inside said extractor are not lost, but have been transferred to the planets CS, and they are available for your use there.
Your extractor however has most likely been removed and placed into the planet's collection for you to pick up, remember though that the collection point only stores items for 14 days after which they get deleted, the CS however will keep your resources until you use them or run out of banked credits.
